you can use ftp (same ftp address/username/password) to have direct access to the server to upload files, the web interface is just there for easier access when downloading few elements. for other downloading and uploading, it's best to use fetch or transmit.
look around in there, there are folders for everyone for stuff you are working on, there are folders for production work. Upload everything you can on there for now, the idea is to use the server as complete backup and collaboration solution in case anyone needs or lose anything.
